PDZ Scaffold Introduction

PDZ domain is one of the most widespread protein-protein interacting modules, which can be found in the signaling proteins of bacteria, yeast, plants, viruses and animals. It is named by the first letters of three proteins firstly identified to share this domain: post-synaptic density protein95 (PSD-95), Drosophila disc large tumor suppressor (Dlg1) and zonula occludens-1 protein (ZO-1), and has previously been referred to as DHR (Dlg homologous region) or GLGF (glycine-leucine-glycine-phenylalanine) domain. PDZ domain, as a protein-recognition module recognizing short peptide stretches at the C-terminus of their target proteins, is commonly involved in processes of cell signaling and polarity. Its ligands are commonly transmembrane receptors or ion channels. Moreover, as be found in various contexts or proteins which involved in different roles, PDZ domains may possess diverse binding ability to a variety of targets.

According to its natural diversity, PDZ domains have been used as scaffolds to engineer artificial variants recognizing peptides with free C-terminus as binding partners. Typically, PDZ domains are up to 100 amino acids in size and share a common fold of five β-strands and three α-helices. Due to the ability to bind to the C-terminus of target proteins, PDZ domains are ideal starting scaffolds for protein engineering approaches. Through error-prone PCR or other mutagenesis methods and appropriate display technology, PDZ domain scaffold libraries can be achieved and selected for specifically binding clones. Relevant reports also demonstrated the specific-binding PDZ domain scaffolds can be selected both in vitro and in vivo. Therefore, they are capable to target intracellular proteins to different subcellular compartments. In addition, these PDZ domain scaffolds can also be selected as potential tools for various experiments, such as Western blotting, affinity chromatography and pull-down experiments.
